After Robert’s Rebellion, could Dorne have declared itself independent? In other words, could they have said that since they came into the realm by way of marriage to House Targaryen, said house being overthrown meant they no longer recognized the sovereignty of the Iron Throne?

I don’t think that would have happened, because that would have involved Doran and Oberyn essentially disowning their Targaryen kinsfolk.
