Why do you think the Conningtons were punished so harshly after Robert’s Rebellion, while others, like the Tyrells and the Martells were just given a stern talking to and suffered some loss of favour, but left with their lands and titles intact? Might Varys have had a hand in this, knowing JonCon’s love for Rhaegar and thus his usefulness in putting his perfect prince on the throne?

Well, keep in mind Jon Connington’s punishment came from Aerys II for having failed to capture Robert. But as to why the House was punished more severely, I think it was a combination of Connington being a loyalist in exile and thus more dangerous, and the personal factor of Connington having tried to hunt Robert down in Stony Sept.
