Robert’s handling of the murder and rape of Elia and her children drove a wedge between him and Ned that might have been permanent if not for Lyanna’s death, and alienated the Martells from his regime and successors. However, it’s been argued that Robert needed the Lannister’s support. Were there other options that would have left him in a stronger position than canon?

Eh. The Martells were always going to be alienated, and the wedge with Ned was over the moment Lyanna died. 

Even if Robert had personally knocked in Gregor Clegane and Amory Lorch’s heads with his warhammer in quid-pro-quo for marrying Cersei, Doran Martell is still a Targaryen loyalist at heart.
