I like Sam a lot, but I think he’d be a terrible Lord Commander, lacking in self-confidence and unlikely to have the respect of his men, despite the whole Slayer bit. Shoving a very good adviser out in front isn’t a good idea.
Would Sam have been a better Commander than Jon? He seems to come to the conclusion that the “men” in his vow includes the Wildlings, and seems like he would’t shun his friends? What do you think Sam Tarly, Commander of the Night’s Watch’s tenure might look like?
