Because there was never an Official Decree during the Great Council, it was only a consideration “in the eyes of many”. That unofficial precedent was broken, as you said, by Viserys himself.
I discussed this subject quite often with other people, and there is No Official decree stating that any legitimized Male comes before a “direct” Female.
Also, the fact that Stannis insisted on “all 3 children are bastards” and “the girl as well is born of incest” just enforce the fact that Myrcella comes before Stannis.
It wasn’t a “consideration.” It was “an iron precedent” in the eyes of many. And it’s a precedent treated as binding in the case of Viserys II: “The precedents of the Great Council of 101 and the Dance of the Dragons were therefore cited, and the claims of Baelor’s sisters were set aside.
